A guy came in last month holding a clamshell tray of cuttings that had gone to mush, absolutely certain the cloning gel he bought from us was bad. That is the thing about failed clones: they look mysterious and personal, like the plant has it in for you, but they almost never are. Cannabis cuttings fail for a short list of reasons, and the symptom usually tells you exactly which one. The 30-Second Answer

If your cannabis clones are not rooting, the cause is almost always one of these five, and each has a clear fix:

  • The medium is too wet (mushy, brown, slimy stems): a waterlogged medium suffocates the stem and invites rot. Use damp, not soggy, medium and improve oxygen.
  • Humidity is too low (wilting, drooping, crispy leaves): a rootless cutting cannot replace lost water. Close and mist the dome, and trim large leaves back.
  • It is too cold (green but no roots after weeks): cold stalls rooting. Get the root zone into the low-to-mid 70s°F with a heat mat.
  • Tools or cloner are dirty (sudden rot, slime, mold): contamination spreads fast. Sanitize blades, trays and cloners between every run.
  • The cutting was bad to begin with (taken from a stressed, flowering, or woody plant): start over with healthy vegetative growth.

And before you panic: most cuttings take 7 to 14 days to root, and some take up to three weeks. A green, upright clone that simply has not rooted yet is usually fine. Give it time.

First, is your clone actually failing, or just slow?

Before you tear apart your setup, make sure there is really a problem. Rooting is not instant. Most cannabis cuttings show their first white roots somewhere between day 7 and day 14, and a slow one can sit for up to three weeks, occasionally longer, before it suddenly takes off. General propagation references put the typical rooting window for most cuttings at two to three weeks under good conditions, and impatience kills more clones than almost anything, because growers pull on them, re-cut them, or toss them right before they would have rooted. So how do you tell progress from trouble without disturbing the cutting? Watch the cutting itself, not the calendar. A clone that is doing fine stays green and turgid, holds its leaves up, and may show small bumps or white nubs at the base or, in a clear cloner, visible root initials. A clone in trouble looks different: it wilts and stays wilted, its stem goes soft or discolored, or its leaves yellow and crisp. A little leaf droop in the first day or two is normal as the cutting adjusts. Persistent decline is the signal to investigate. If you are rooting in an opaque cube, resist the urge to dig: a gentle, slight tug after two weeks tells you plenty, and white roots poking from the cube sides or bottom are your real green light.

If the clone is green, upright, and simply rootless at day 10, the answer is usually patience plus a check of the five causes below to make sure conditions are not quietly working against it. If the clone is actively dying, the symptom points you straight to the cause.

Cause 1: The medium is too wet (rot, mush, and "turning to mush")

This is the number one clone killer, and it is the opposite of what most people expect. New growers assume a cutting needs to be drenched, so they keep the cube sopping or run the cloner with the stems sitting deep in still water. A waterlogged medium starves the stem of oxygen and creates the perfect home for the pathogens that cause rot. The tissue goes soft, browns at the base, and in a cloner you will see it literally turn to slime.

The science here is well documented in plant propagation. According to Michigan State University Extension's guidance on moisture management, too much moisture during propagation leads to waterlogged substrate, uneven rooting, and loss of cuttings to rot or botrytis, and the goal is to provide just enough moisture to keep the cutting from wilting, not to drown it. The rot itself is usually damping-off, a complex of water molds and fungi. As Purdue University's plant pathology guidance notes, these organisms are present in practically all media and cause new cuttings to rot, and they thrive on the free water that a soggy setup provides.

The fix

Aim for damp, not wet. A rooting cube should be moist enough that a hard squeeze releases a few drops, not a stream. In an aeroponic or bubble cloner, make sure the stem ends are not drowning in stagnant water and that the water is well oxygenated and clean. If a cutting has already gone mushy, it is gone; pull it so it does not infect its neighbors, and correct the moisture for the rest. The single most common version of this problem is the cloner that never gets emptied; stagnant, warm, dirty water is a rot factory. Keep cloner water on the cool side, ideally not above the low 70s°F, because warm water holds less oxygen and lets pathogens multiply faster, and change it out between runs rather than just topping it off. In cubes, let the surface dry slightly between waterings instead of keeping it saturated around the clock; that small amount of air at the stem base is often the difference between roots and rot.

Cause 2: Humidity is too low (wilting, drooping, crispy edges)

A cutting has no roots, which means it has no way to replace the water it loses through its leaves. If the air around it is too dry, it loses water faster than it can hold, and it wilts. UNH Extension's propagation primer states it plainly: high humidity must be maintained around the leaves to prevent the wilting and death of the cutting. This is why the humidity dome matters more than any gadget in your propagation kit, and why a dome that is cracked open too early, or sitting under a hot light, leads to drooping clones.

Wilting and drooping are the classic low-humidity symptoms, but read the details. Limp, soft leaves usually mean not enough humidity. Crispy, browning leaf edges mean the cutting is drying out, often from a dome that is venting too much or a light that is too strong and too close. Drooping that appears right after you move a rooted clone into a drier environment is a hardening-off problem, not a rooting problem, which we cover below.

The fix

Keep humidity high, in the rough range of 70 to 90 percent, for the first several days. Close the dome, mist the inside of it (mist the air and the dome, not the soaked medium), and trim large fan leaves back by about a third to cut water loss. Keep the light gentle and indirect. If your clones droop even under a closed dome, check that the dome is not overheating in direct light and that the medium underneath has not gone bone dry. The aim, as experienced propagators put it, is to keep the cutting living right at the edge without ever letting it actually wilt.

Cause 3: It is too cold (green, alive, but no roots)

Rooting is a temperature-driven process, and cold is a quiet, common reason clones stall. The classic presentation is a cutting that looks perfectly healthy, green and upright, for two or three weeks, and simply never makes roots. People assume the cutting is defective when the room is just too cold, especially at night and especially at the root zone, which is where it matters.

The numbers are worth knowing. According to Greenhouse Product News propagation guidance, an air temperature of roughly 68 to 73°F works well when bottom heat is provided, and you should raise air temperatures to about 77 to 80°F if you have no heat mat so the medium stays warm enough. The same guidance notes that keeping the air slightly cooler than the medium actually favors root development over shoot growth, which is exactly why a heat mat under the tray, warming the root zone, is the most effective single upgrade for cold spaces.

The fix

Get the root zone into the low-to-mid 70s°F. A seedling heat mat under the tray is the simplest way, and a cheap one is plenty. If you do not have a mat, move the tray somewhere warmer and warm the air into the high 70s. Watch the nighttime low, since a closet that is comfortable at noon can drop into the 60s after lights-out and stall everything. A cheap probe thermometer left in the tray, ideally one that records the low, takes the guesswork out of this and is worth the few dollars. Cause 4: Dirty tools, medium, or cloner (infection and slime)

Every cutting is an open wound, and wounds get infected. Dirty scissors, reused cubes, and above all an uncleaned cloner are how rot and disease get introduced and then spread from one cutting to the whole tray. This cause overlaps with the too-wet problem because the same pathogens thrive in dirty, wet conditions, but it is worth calling out on its own because it is so preventable.

The disease guidance is specific about how contamination travels. University of Minnesota Extension notes that damping-off pathogens are commonly introduced on dirty hands, contaminated tools, and hose ends that have touched dirt, and that infected tissue turns water-soaked, soft, and mushy, sometimes with fluffy white growth under high humidity, which is a near-perfect description of a clone gone bad in a neglected cloner. MSU Extension and Purdue both tie the same losses to wet, unclean conditions, and Purdue specifically points out that moving air helps prevent the conditions disease needs.

The fix

Work clean. Use a fresh blade or sanitize your scissors, start with clean cubes or fresh medium, and clean your cloner thoroughly between runs with a proper cleaning solution, paying attention to the pump and sprayers in aeroponic units. Cause 5: The cutting was bad before you ever stuck it

Sometimes the failure was decided at the moment you took the cutting. A clone can only be as healthy as the growth it came from, and three source-side mistakes set a cutting up to fail.

The first is taking cuttings from an unhealthy mother. A plant that is nutrient-burned, deficient, pest-ridden, or otherwise stressed produces cuttings that start life behind and often never catch up. Disease guidance is consistent that vigorously growing tissue resists infection far better than weak tissue. The second is cloning from a flowering plant. Cuttings taken in flower can root, but they do so slowly and erratically as they revert to vegetative growth, so if you did not realize your donor was flowering, that explains a lot. The third is using old, woody, thick stems instead of younger, greener, semi-flexible growth, which roots much more readily.

The fix

Take cuttings from healthy, vigorous, vegetative growth, and favor green, semi-flexible branches over woody ones. If you suspect your mother is the problem, fix her health first, or take cuttings from a better plant. "Leaves but no roots," and other specific patterns

A few presentations come up so often they deserve their own answers.

The cutting grows new leaves but no roots. This is common and usually not a crisis. A cutting has stored energy and can push a little top growth before it roots, so new leaf growth is not proof of rooting, but it is also not a bad sign on its own. If the cutting is otherwise healthy and it has been less than three weeks, keep waiting and make sure conditions (humidity, warmth, gentle light, damp-not-wet medium) are dialed. If weeks pass with leaf growth and zero roots, suspect cold or a weak or skipped rooting hormone, and consider re-cutting the base fresh and dipping in fresh gel.

The clone is alive but just not rooting. A green, stable, rootless clone is the classic "check the five causes" situation. Nine times out of ten it is patience plus one quiet environmental issue, most often temperature. Confirm the root zone is warm enough, the medium is damp not wet, and the light is gentle, then give it time. Resist the temptation to keep pulling it out to inspect, because every disturbance sets the cutting back and breaks any fragile root initials that are forming. Check it once around the two-week mark with a gentle tug, and otherwise leave it be.

Clones drooping right after transplant. If a clone rooted fine and then drooped when you potted it up, that is transplant shock and hardening-off, not a rooting failure. The clone went from a humid, low-light dome to a drier, brighter environment too fast. Ease the transition: keep humidity up for a day or two, go gentle on light at first, and keep the new medium evenly moist while the roots expand. Clones turning yellow. Mild, even yellowing of the lower leaves on an unrooted clone is often normal: the cutting is living off the reserves in its leaves while it works on roots, and a little fading is the cost of that. It is not a reason to feed heavily, since a rootless cutting cannot use much, and overfeeding a clone tends to do more harm than good. Deeper yellowing combined with a soft stem or a soggy medium is a different story and points back to rot. Once a clone has rooted, a light feed and normal watering will green it back up quickly.

Clones not rooting in an aeroponic cloner specifically. Aero and bubble cloners root fast when they are clean and stall hard when they are not. The usual culprits are dirty water or sprayers, water that is too warm (which breeds pathogens), or stems sitting in stagnant rather than oxygenated water. How to get clones to root faster (and more reliably)

Once you have ruled out the failures, speeding things up is mostly about stacking good conditions, not buying anything exotic. Here is the honest checklist.

  • Dial the environment first. Humidity 70 to 90 percent, root zone in the low-to-mid 70s°F, gentle indirect light on 18/6, damp-not-wet medium, calm air.   • Use fresh rooting hormone, correctly. Rooting hormone is auxin, the plant hormone that drives root formation at a cut stem. MSU Extension notes soft cuttings are typically treated with IBA in the 500 to 1,000 ppm range, with liquid formulations generally outperforming powders at the same concentration. Old, contaminated, or skipped hormone is a real cause of slow rooting.
  • Give the cut the best start. Cut just below a node with a clean blade, get the stem wet immediately so it does not draw in air, and strip and trim leaves to balance water loss.
  • Add gentle bottom heat if your space runs cool. It is the highest-impact upgrade for cold rooms.
  • Keep it clean. Sanitized tools, fresh medium, and a clean cloner prevent the rot that masquerades as slow rooting.
  • Take more cuttings than you need. Even dialed-in growers lose a few. Starting twelve to keep ten costs nothing and removes the pressure.

When to cut your losses

Some clones are not coming back, and knowing when to quit saves time. A cutting whose stem has gone soft, brown, or slimy is infected and done; remove it. A cutting that has dried to a crisp is done. A clone that is still green and firm but rootless after three-plus weeks is worth one rescue attempt: re-cut the base at a fresh node, dip in fresh hormone, correct whatever condition was off (usually warmth or moisture), and give it another week or two. If it still does nothing, let it go. This is exactly why you took extras. Cloning is a numbers game, and a 100 percent success rate is not the goal; a reliable, repeatable majority is.
