A DWC grower came in last summer in full panic mode, phone out, photos ready, convinced his whole grow was dying of root rot. The roots in his pictures were brown, and he'd read enough forum threads to spiral. We looked closely and asked two questions the photos couldn't answer: did the roots feel slimy, and did the reservoir smell bad? He paused. The roots were firm, not slimy, and the water smelled "kind of earthy, normal." Most of that brown was just nutrient staining, his tannin-rich bloom nutrients had tea-stained the roots, which is harmless and constantly mistaken for rot. But then he mentioned a patch near the bottom that was slimy and smelled "swampy," and that his reservoir was running about 78°F with the little air pump that came with his kit. That part was real root rot, just starting, and the cause was textbook: warm water plus weak aeration. He didn't need to panic-replace everything; he needed to diagnose what was actually rot, trim that, and fix the temperature. He did, and the grow recovered.

That's the root rot story in miniature: half of what gets called root rot isn't, and the half that is almost always traces back to one master cause that most guides bury in a list of five. This guide splits the problem cleanly into the three questions a stressed grower actually has, is this even root rot, how do I fix it right now, and how do I make sure it never comes back, and it's honest about the one variable that matters most. The 30-Second Answer

  • Diagnose by smell and slime, not just color. Healthy roots are white or cream and smell fresh/earthy. Rotted roots are brown and slimy and smell foul or swampy. Brown alone is often just harmless nutrient staining, don't panic on color.
  • The master cause is warm water. Above ~72°F, your reservoir holds less oxygen and breeds the Pythium water mold that causes rot. Temperature is the lever almost everyone underweights.
  • Emergency fix: trim slimy/dead roots with sterilized scissors, do a full reservoir change and sanitize the system, cool the water to 65-68°F, boost aeration, and add beneficial bacteria (or treat with hydrogen peroxide, but not both, see below).
  • Prevention: hold the reservoir at 65-68°F (a chiller in a warm room), run strong aeration, keep the reservoir light-proof, and keep the system clean. Get those right and root rot essentially can't take hold.

Step 1: Is It Actually Root Rot?

Before you tear your grow apart, confirm you actually have root rot. A huge share of "root rot" panic, including a lot of those forum "is this rot??" threads, is misdiagnosis. Use three tests together, not color alone.

  • Color (the unreliable one). Healthy roots are white or cream. Rotted roots turn brown, gray, or black. But nutrient solution, especially tannin-rich or molasses-based bloom nutrients, stains healthy roots brown or tan. Brown roots that are otherwise firm and fine-smelling are usually just stained, not rotting. This is the single most common false alarm.
  • Texture (more reliable). Healthy roots are firm and often have fine, fuzzy lateral root hairs. Rotted roots are slimy, mushy, and stringy, the root hairs disappear and the roots feel like wet, slippery muck. If you can pull roots apart easily or they feel coated in slime, that's rot.
  • Smell (the most reliable). A healthy reservoir smells fresh, clean, or faintly earthy. Root rot smells foul, swampy, sewage-like, or rotten-egg. Your nose is the best diagnostic tool you have; a bad smell is rot until proven otherwise, and a clean smell strongly suggests you're fine even if the roots look brown.

The rule: it's root rot when roots are slimy AND smell foul, color supports the diagnosis but doesn't make it alone. If your roots are brown but firm and the water smells clean, you very likely just have staining and can relax.

What Actually Causes It (the Master Cause)

Root rot is caused by waterborne pathogens, most commonly the Pythium and Phytophthora water molds, that attack roots and turn them to slime. But pathogens are everywhere; the real question is what lets them explode into a problem. Almost every cause traces back to one thing.

The master cause is warm water. When your reservoir climbs above about 72°F, two things happen at once, and they compound: warm water holds dramatically less dissolved oxygen (so the roots suffocate and weaken), and the warmth is exactly the temperature range Pythium loves to multiply in. So heat both weakens the plant's defense and feeds the attacker. This is why so many first DWC grows crash in summer, and why the single most effective thing you can do is hold the reservoir cool. Most guides list temperature as one of five causes; it's really the root cause behind several of them.

The contributing causes, mostly downstream of temperature:

  • Low dissolved oxygen. Weak air pumps, too few air stones, or clogged diffusers leave roots oxygen-starved. Cool water + strong aeration together keep oxygen high, they reinforce each other.
  • Light leaks. Light reaching the reservoir fuels algae and pathogen growth. Keep the reservoir and tubing light-proof (black, opaque).
  • Biofilm and dirty systems. Slime and gunk on reservoir walls, hoses, and air stones harbor pathogens. A system that isn't periodically cleaned becomes a pathogen reservoir.
  • pH and EC stress. Out-of-range pH or overly high EC damages root surfaces, giving pathogens an entry point. Stable pH 5.5-6.0 keeps roots resilient.
  • Stagnant water / poor circulation. Still water pools low-oxygen zones where rot starts. Movement adds oxygen and prevents stagnation.

Step 2: Emergency Triage (You Have It Right Now)

If you've confirmed real root rot (slimy, foul-smelling roots), act fast, it spreads. Do these in order, today:

  1. Trim the infected roots. With scissors sterilized in isopropyl alcohol, cut away every visibly slimy, brown, mushy root. Wipe the blade between cuts so you don't drag pathogens onto healthy tissue. Dead roots feed the rot, get them out. Don't be timid; rotted roots won't recover, and leaving them lets the infection advance.
  2. Empty and sanitize the system. Dump the reservoir completely. Scrub the reservoir, lid, net pots, hoses, and air stones to remove biofilm. Sanitize with a suitable cleaner (diluted hydrogen peroxide or a hydroponic system sanitizer) and rinse. The biofilm is where the pathogen lives; cleaning it out is half the battle.
  3. Refill with fresh, cool, pH'd solution. New nutrient solution, pH adjusted to 5.5-6.0, and critically, cool. If your water's coming in warm, this is the moment a chiller earns its keep.
  4. Cool the water to 65-68°F. This is the step that actually stops the cycle. If you can't hold temperature, the rot will likely return no matter what else you do. In a warm room, a water chiller is the reliable fix; frozen bottles or reservoir wraps are stopgaps at small scale.
  5. Boost oxygenation. Add air stones, upgrade to a stronger air pump, or both. You want vigorous bubbling and high dissolved oxygen, the opposite of the conditions rot needs.
  6. Add your treatment. Either beneficial bacteria or hydrogen peroxide, see the next section on which to choose, you don't run both.

Catch it early and the root system regenerates and the plant pulls through. Catch it late, after most of the root mass is slime, and you may not save the plant, see "when to cut your losses" below.

The Peroxide vs Beneficial-Bacteria Decision

This is where a lot of guides leave growers confused, because the two main treatments work in opposite ways and you can't use them together. Pick a lane.

Hydrogen peroxide (H2O2). A 3% solution added to the reservoir (commonly 2-3 mL per liter, or a couple teaspoons per gallon) releases oxygen and kills pathogens on contact. It works fast and adds oxygen, which is useful in an acute crisis. The catch: it's indiscriminate, it kills the beneficial microbes too, and it breaks down within about a day, so it's a repeated short-term treatment, not a lasting fix. Use peroxide as emergency shock treatment, then transition to prevention.

Beneficial bacteria (biological). Products containing Bacillus strains (Hydroguard and similar) or beneficial fungi (mycorrhizae in Great White and similar) work by colonizing the root zone and outcompeting the pathogens, crowding them out biologically and strengthening root immunity. This is the better long-term prevention and gentle ongoing treatment, but it's slower-acting and, crucially, peroxide will kill it, so you can't run both at once.

The honest playbook: if you're in an acute crisis with a smelly, slimy reservoir, a peroxide shock can knock the pathogen back fast. Once you've cleaned and reset the system, switch to beneficial bacteria for ongoing protection, and don't add peroxide again unless you're resetting. Running them simultaneously just means the peroxide kills the beneficials you paid for. One lane at a time.

Step 3: Prevention That Actually Works

Root rot is far easier to prevent than to cure, and prevention is almost entirely about denying the pathogen the warm, oxygen-poor, dirty conditions it needs. Get these right and rot essentially can't establish:

  • Hold the reservoir at 65-68°F. The single most important prevention. Cool water holds more oxygen and is hostile to Pythium. In any warm room, a water chiller is the tool, and it pays for itself the first grow it saves.   • Run strong aeration. A properly sized air pump and enough air stones for vigorous bubbling. Don't rely on the token pump that came in a starter kit. High dissolved oxygen is the roots' defense.
  • Keep it light-proof. Opaque reservoir, black tubing, lids that seal out light. No light in the water.
  • Keep it clean. Sanitize the system between grows and periodically during long ones. Don't let biofilm build up on walls, hoses, or stones.
  • Run beneficial bacteria preventively. A maintenance dose of Bacillus-based inoculant keeps the root zone colonized with the good guys so pathogens never get a foothold.

Root rot isn't bad luck; it's the predictable result of a warm, neglected reservoir.

Root Rot in Soil and Coco (the Different Version)

Root rot is mostly a hydro/DWC problem, but it happens in soil and coco too, and the cause and fix are different, so don't apply hydro advice to a soil pot. In soil or coco, root rot is almost always an overwatering and drainage problem: constantly saturated medium starves roots of oxygen exactly the way warm still water does in DWC, and pathogens move in.

The signs are similar (drooping, yellowing, a stalled plant, and a sour smell from the medium), but the fix is about watering practice, not reservoir management:

  • Let the medium dry properly between waterings. Roots need an oxygen phase. Constantly wet soil is the root cause. Learn your pot's wet-to-dry cycle and respect it.
  • Improve drainage. Use a well-aerated mix (coco, perlite) and fabric pots that breathe; avoid heavy, water-logging soils and pots without drainage.
  • Don't let pots sit in runoff. Water pooling under the pot keeps the bottom saturated. Elevate and empty saucers.
  • Beneficial microbes help here too. Mycorrhizae and Bacillus inoculants protect soil and coco roots just as they do in hydro.

When to Cut Your Losses

Sometimes a plant is too far gone. If the root mass is mostly slime, the plant is severely wilted and collapsing, and trimming would leave almost nothing healthy, recovery is unlikely and the sick plant is a pathogen source threatening the rest of your grow. This matters especially in RDWC and other connected systems, where one infected bucket shares water with every other plant, root rot can race through the whole system. In a connected system, isolate or remove a badly infected plant fast to protect the others; the disadvantage of shared reservoirs is shared disease. Saving one doomed plant isn't worth losing the rest. Cut it, sanitize hard, and protect what's healthy.

What We'd Tell You at the Counter

Diagnose with your nose before you panic. Brown roots are usually just nutrient staining; real root rot is slimy and smells foul. Half the "root rot" we hear about at the counter turns out to be stained-but-healthy roots. Confirm before you tear the grow apart.

It's a temperature problem first. If you remember one thing: hold your reservoir at 65-68°F. Warm water both starves oxygen and breeds the pathogen, so cool water fixes two problems at once. In a warm room that means a chiller, and it's the highest-value thing a DWC grower can buy. Stop fighting recurring rot with treatments while the water stays warm; fix the temperature.

Pick peroxide or beneficials, not both. Peroxide to shock an active crisis, beneficial bacteria for lasting prevention, never together (the peroxide kills the beneficials). Most growers should land on cool water plus beneficial bacteria as their steady state.
